The ispMach4000 Global clock signals are low skew signals. The advantage of having these dedicated clock resources is that they save macrocells and routing resources.
You don't need to do anything special to utilize these clocks. Rather, you simply implement clocks as you would normally do in your design, then use the Constraint Editor to connect them to the global clock pins.
